I don't think it's clear cut that the Confederates were an enemy. We are not talking about a foreign power that invaded America. It was a civil war, it was people fighting because they believed in and wanted different things.I agree. But it doesn’t change the point.
Our civil war against the Confederacy saw us defeat them. They were the enemy. And the did kill thousands and thousands of troops on the American side.
As a matter of course, we don’t usually honor the enemy after defeating them. And naming a military installation after a person is an honor.
