If they are in violation of state or city law because they have more people in occupancy than they are allowed, they can be cited, and if they repeat offend, they can have their CO (certificate of occupancy) taken away.

At that point they would be subject to arrest if they continue to violate.

I went there once for a day-tour on a bus. It was overwhelming and I was claustrophobic and I NEVER want to go back. Plus it stunk. Literally. New York Harbor was the filthiest water I've ever imagined.
 
Churches are not exempt from the requirement to have a state/city issued certificate of occupancy before they're allowed to have people occupy it.

First off, everybody is entitled to "due process" (14th amendment) requiring they have a process by which they can either administrative, or by lawsuit seek to reopen the building. In either case, the judge would elicit a promise to cease the violations by which the CO was revoked.
In short, if they promise to be good, they can use their church again.

Don’t forget the 5th amendment with regards to due process. Would the 14th ammendment be in play if DeBlasio permanently shut down a mosque?

You can hardly get a feel for the city on a one-day bus tour. There's simply too much to see. And being claustrophobic and feeling that it was overwhelming isn't the fault of the city. Claustrophobia is a mental disorder. Can't blame that on the city.

As for dirty water, it's the third busiest port in the country, so that's no real surprise. But if you want dirty water, allow me to direct you to "Shit River" in Olongapo in the Philippines...
