Every member of the military that gets out with an honorable discharge keeps the clearance they had until such time as it expires. It is not worth the time and money to revoke them all.

the const sets out the criteria for being a congress person, and the const gives congress the sole power for determining how it goes about doing it's duties. IF Trump tried messing with that and 250 years of history, I'm sure the courts are up to the challenge.
