Although the term is relatively new, the "deep state" has existed for decades. It's just short hand to describe the cabal of secretive government agencies staffed by unelected, unaccountable bureaucrats that work hand in hand with the behind the scenes political power players who have their own agendas not necessarily in line with the will of the American people.
