A lot has to do with gerrymandering. Looking at some of the districts makes you wonder who drew the districts.

A pretty good article in New Yorker about republican gerrymandering. Both sides do it, but republicans do it better. If the popular vote determined the race in 2012, democrats would control the house now. This doesn't even count vote caging done by republicans, which eliminates more, mostly democrat voters.
