I researched it at the time, and couldn't find any proof that Hillary signed off on the deal, only that the department of state signed off on it. So some undersecretary could have given the O.K. without ever consulting Secretary Clinton, since the role the department of state had was one shared with 6 other federal agencies who had to also sign off on the agreement.
