So I just watched the film on TV. This is what happened and probably why:

Pence goes into the theater and get boos and cheers. Remember, there are many gays in the theater in New York. From the law Pence passed in Indiana, if a gay tried to walk into a theater production of Hamilton in Indiana, he or she could be barred from entering if they were known to be gay.

The show went on. After the show, during curtain call, one cast member said that Trump was elected president of all Americans. That the election is over and that the president should be reminded, he is supposed to be president for everyone.

Pence told reporters he told his kids this is what freedom is about.

Trump went on a twitter war. Imagine, the president so thin skinned he goes on a twitter war with the cast of a broadway show.

What made them nervous:

Laziness is a trait in blacks.

Two lawsuits he lost over discrimination.

Wow, a musical theatre fan myself, I'd like to apologize to the cast and crew for whatever caused this incident, blamed partially on alcohol,
and CONGRATULATE them for their professional performance, and using this to further market their well orchestrated musical
combining educational history content with a creative cultural statement.

From what I read on the writer, he is truly a genius, well deserving of highest accolades,
whether or not his message is taken positive, negative or neutral. His mastery of the craft surpasses anything that might detract,
(though of course it doesn't mean any such objections or criticisms are invalid but equal expressions of value that should be respected as well).

For the art of musical writing and performance, and capturing history in a creative way
that sings to the audiences, my hats off to him and the performers and producers on their growing success!

I'm embarrassed that the freedom of expression we have in America was also abused to disrupt the show
for the crew and the audience, but glad this was used to promote public awareness and knowledge on a higher level than before.
