Afghan religious groups, political and tribal groups opposed the Afghan government - and tried to topple it. Therefore The SU send in it's military to support the Afghan government.Al Qaeda started in 1979-1980. Taliban was founded in 1994.
Al Qaeda was a religious fanatic group (recruiting non Afghans) that wanted to wage war on ALL infidels (as such Communist Russians in the first place) and onto all those Muslims not adhering to the Saudi-Wahhābī belief. Due to their Saudi $$ connections they acted as a logistic hub for all radical Islamist groups in Afghanistan.
As such radical Muslim Afghan factions (later united and calling themselves Taliban) - had already formed long before Qsama bin Laden even arrived in Afghanistan.
The USA (CIA) then had nothing better to do but to get involved with Osama bin Laden directly - taking advantage of his logistic hub + training and Saudi $$.
Upon the SU retreating - the radical Muslim factions opposed other Afghan Muslim tribes (dozens of private millitias who couldn't give a shit about Islam) and especially those Afghan groups and tribes harboring Western ideas/ideals.
These radical-united Muslims then called themselves Taliban from the early 90's onward - as opposed to those collectively named Northern Alliance. (incl.all these tribal and robber militias).
Upon the SU having left Afghanistan, Al Quida moved it's HQ to Sudan (1990) - and started waging war/terrorist acts foremost against the USA - whilst waiting out as to who will take over Afghanistan
With their old buddies (several independent ultra radical factions, now under the umbrella organization Taliban) being in control of most of the country, they returned in order to ensure that the Saudi-Wahhābī belief, would take hold of Afghanistan. as such they had -until today- friends/supporters and also resolute enemies amongst the Taliban factions.
In the meantime those ultra radical Muslim Afghan factions under the Taliban umbrella have almost entirely sided with ISIS - propagating rather an Islamic caliphate - then just promoting individual countries. Which in turn sets them against traditional Afghan radical factions - aka the present day Taliban.
